I installed Bioedit version 5.0.9.1 (to windows 200) and ran multiple
alignment using ClustalW. Then, I met an error sign.

Error sign was
"There was an error running ClustalW. Apparently, not all of the output
sequeneces were created."

The same version of bioedit installed in old computer (windows 2000) is
still working great for ClustalW.

Does anybody have an idea?

ClulstalW crashes on Windows XP as it was compiled with an old program -
could this be your problem? You can download an XP-compatible version
to replace the one supplied with BioEdit at:
ftp://ftp.ebi.ac.uk/pub/software/dos/clustalw/clustalw1.83.XP.zip
